Description
The user who creates or updates a bit of content recive a inbox notification, and this is a much of noise.

The user can configure the frequency of updates in the user preferences. Isn't that enough? Isn't it working properly?

That doesn't have to do with the frequency, but with the notification need as a whole. Notification emails are useful to inform the user of some action of interest (i.e. a new unread item) that happened while he/she was away from the place of the action. There is no notification need (and such not needed notification equals to noise) when the user himself did the action and thus the item should considered read (it was even written! by the exact user). Another occasion of unwanted notification is when the user clicks to participate in a wave. Not only a notification is sent, but also all the blips of the wave are marked as unread. So, I agree with the OP that this is a defect I would be glad to see fixed.
